This chapter was informative. Great.
Why did Itachi follow those orders. I think he had to, becasue if he didn't he and his entire clan would probably be killed either way. Madara states that's when his hell began. Just think what else could Itachi do?
A. Kill his entire clan as ordered.
B. Say no and probably start a Konoha v. Uchiha
C. Try to get his clan to leave the village and run away, which probably wouldn't happen due to lack of followers and believes.
D. Run away himself
Look at this man's options, all of them lead to his clan dieing in the end period. He pretty much had no choice or option. What else could he do? Nothing. I think he killed his clan becasue it would be thorough and to his discretion, hence him leaving Sasuke alive. He probably knew he could only choose one person, and one person only to keep alive when killing the clan.
He rationalized the kill to. Anyones top options in kill a family and the members to leave alive would include, Mother, Father, Brother, Best Friend, Aunt, Uncle. Now before I continue this I would like to express a small theory.
Shinsui was in on it. During all of this commotion, somewhere before, Shinsui died and the one who was blammed was Itachi. I don't think it was a setup or fight or anything. I think Itachi told Shinsui about the set execution and Shinsui saw the pain and potential in his best friend. Shinsui probably knew if Itachi tried to take on all the Uchiha he would probably die, so I think Shinsui sacrificed himself and offered his life for Itachi to have Mangekyou. Itachi would need Sasuke's eyes for Eternal Mangekyou, but Shinsui's life would grant him the Mangekyou. I think Shinsui gave his life for the future of his clan which could come into realization through...Itachi's plan.
So that eliminates his best friend. Leaving his mother, father, brother, aunt, and uncle. He probably thought. Okay I'm killing this whole clan who could provide a future and carry the blood. Who can I supervise and indirectly drive to become the strongest ninja and proficient user of this clan and all it has to offer. My aunt and uncle are old in age and probably cannot reproduce or find partners for reproduction meaning the lineage of this clan would be short. Mother and father are a little younger, but I cannot keep both or watch over both. Sasuke is young, I can instill this fear and hatred in him which will cause him to train hard and probably lead to his activation of the Sharingan. He can reproduce for his sperm count should be high enough for reproduction. I can watch over him. Plus, if the village tried to kill this little kid and growing child many problems and questions would arise and the village's secret hit would be announced and they wouldn't want that. So, Itachi killed everyone beside Sasuke, which would make sense.
That's my theory on why Itachi followed the orders. Oh and I bet Kakashi has figured all of this out, including Itachi's true motives along with the village's order for the Uchiha Clan Extermination.
